On the island of Santa Prisca, a pregnant woman and her unborn child were sentenced to fulfill the life imprisonment of her husband at Pena Duro. After she died, when he was six, the boy was placed in the general population of one of the most brutal prisons on earth. He was thrown from a catwalk when two inmates fought. After thirty-one days in a coma, the boy awakened. He killed the man that caused his fall, earning him the name Bane. Pena Duro's warden placed him in solitary confinement, vowing he'd have hair on his chest before he saw sunlight again. After ten years, Bane was released back into population. He learned to read. When not reading (he taught himself to read in six languages), he pushed his body to the limits of perfection. Bane, having never lived outside Pena Duro, learned of Gotham City and of Batman through an inmate. The vision of a bat was his only fear for the decade he was in solitary confinement. He vowed to destroy the Batman. After killing over thirty men, Bane was subject to medical experiment. He was dosed with a synthesized drug called Venom, which increased his already impeccable strength and physique. Bane's plan was to "die," getting him thrown into the ocean for the sharks like his mother years before. It worked. He returned to hold the warden hostage. He was given a helicopter, and escaped with three of his followers, who'd stolen the formula for Venom. Bane was a free man for the first time. They traveled north to Gotham City, where he baited the Batman with a gang slaughter. Bane began watching the Batman, learning the Batman. Their first confrontation was non-confrontational; Batman did not appear to take Bane's threat seriously.

Most (if not all) of Batman's biggest foes were free due to Bane's destruction of Arkham Asylum. The first of the criminals to attack, the Mad Hatter, was taken down by Batman and Robin at a tea party. Bane killed Film Freak. Amygdala was next for Batman. He then took down Zsasz at an all girl's school. Robin was captured by Bane, but Killer Croc attacked them both in the sewers. Robin escaped, and Bruce got a little rest. Batman saved Gordon from Cornelius Stirk (controlled by the Joker). Scarecrow and Joker attacked Mayor Kroll. Robin got a tip on Firefly, and Batman went for him (but he escaped for the second time). Bruce Wayne, though faking the trance, along with all the other guests at a charity event are taken by Poison Ivy. Bane realized that Batman is Bruce Wayne. Jean-Paul went out solo. The police began a wild-goose-chase to locate the kidnapped mayor. Batman and Firefly went at it again, this time Batman the victor; the Riddler took over a live tv show, which was foiled by Robin. Scarecrow and Joker began bombing an under-river tunnel. Batman saved Mayor Kroll, but the tunnel gave way to the river. He was ambushed by Bane's three partners, and defeated them all. Upon arriving at Wayne Manor, Bruce found Alfred passed out on the floor and Bane standing above him. After putting up a weak defense, Bane simply lifted Batman above him and brought him down on his knee - breaking him.

Bane dropped Batman's body off a building into a crowd. Alfred, Tim, and Jean-Paul picked him up and brought him back to the cave. While Bruce is comatose, Robin tells the others about their encounter with Two-Face three weeks earlier. Bruce awakened from the coma. Bane began taking over gangs in Gotham; the streets went wild with crime when the news of Batman's defeat was broadcast. Tim and Bruce agreed that Jean-Paul should fill in for the time being. Catwoman agreed to work with Bane. Bruce wheeled to the Drake's place to see Jack and Shondra. When he arrived, he saw them kidnapped, and was beaten by the gang that took them. Jean-Paul, though convincing as Batman, started becoming more and more aggressive. Scarecrow and Anarky both strike out on Gotham. Scarecrow attacked Gotham with his fear gas, demanding to be declared a god. Anarky tried to take down both he and Batman, but he failed. Scarecrow and Anarky were both defeated. Bruce and Alfred took off for Santa Prisca; Selina Kyle stowed-away on their plane. Jean-Paul began making adjustments to the bat costume. Batman broke Bane's crew out of jail and followed them to their hideout. Batman and Bane fought, neither really getting the best of the other. Nightwing found out about the whole situation and confronted Robin. Tim told Dick everything. Bane called out for Batman, and AzBats (Jean-Paul's new costume was much more Azrael than Batman) came. Bane's venom lines were cut and he was defeated. Jean-Paul Valley had defeated Bane and was Batman.

Jean-Paul closed off Tim's entrance to the cave. He also found a project that Harold had been working on: a rail car for traveling on Gotham's subways. Tim received his hard-ship driver's license. He went back to the cave to get the car Bruce promised him and was confronted by Jean-Paul. Robin escaped in the Red Bird and went out on his own. The Tally Man broke loose on crime boss "Big" Mike Mahoon. Jean-Paul questioned his life, and the Tally Man attacked after killing two Mahoons. As Jean-Paul defeated the Tally Man, he confused himself over if he was Batman or Azrael. A hitman, Mekros, was hired to take out Batman. Gordon began to doubt Batman being The Batman. Mekros was defeated, and Mayor Kroll warned Gordon about Batman. Catwoman, now back in Gotham, attempted to stop a neurotoxin from being stolen and distributed. Batman (she knew it wasn't The Batman) tried to foil her sabotage, not knowing it was sabotage. Batman escaped, but Catwoman was surrounded by the police. She escaped and was able to convince Batman to help her. After the conference, Batman helped take down an illegal baby selling ring. Az-Bat continued having visions of St. Dumas. Joker began making a movie called "The Death of Batman." Jean-Paul is confused by the movie monsters that have been attacking Gotham. He saw Robin falling from a dorm window. Joker's movie continued, running Batman through every cliche known to the film industry. Batman catches the Joker (who also realized he wasn't The Batman). The police again had to restrain him from excessive force. Joker escaped his ambulance. Abattoir killed 5 members of his family, Batman stopped him on the sixth (though he escaped). While attempting to track Abbattoir down, Batman was attacked by Lady Clayface. He stopped her and her husband, Preston Payne - Clayface Three. Abboitor captured his final family member. Batman continues to search for him, as does the mercenary Ballistic. Ballistic and Batman took down some mooks; Ballistic was paid off and left Gotham. A sniper named Gunhawk shot and killed a millionaire from almost a mile; Bullock asked Batman to look into it. Batman and Robin (seperately) tracked Abboitor down; after a confrontation, Batman allowed Abboitor to fall to his death. Gordon called Batman a murderer, as AzBats continued his crusade by taking down Gunhawk. Bruce returned to Gotham, only to be thrown out of his home by Batman. After hearing the stories Robin told him about his absence, he decided not to retire, but to get back in shape and defeat Jean-Paul.

Upon arrival on the Island of Santa Prisca, Bruce Wayne and Alfred were attacked by some locals. Bronze Tiger saved them and they met with Gypsy at their hotel. Wayne sent them to a location he was tracking. Inside the hacienda, Gypsy located Dr. Kinsolving and Jack Drake. Wayne's hotel was bombed. Gypsy and Bronze Tiger returned to where the hotel was and believed there was no way Wayne or Alfred could have survived (though they weren't inside when the explosions hit). They went back to the hacienda to rescue Drake and Kinsolving and were joined by Green Arrow. Despite the efforts of the Justice League Task Force, Drake and Kinsolving were helicoptered away. In England, Bruce had a vigilante named Hood check on some things for him as he continued to improve physically. A former "partner," Benjamin Asp, devised a way to amplify Shondra's healing abilities. Those amplifications were used to murder everyone in a community. Shondra was once again taken, but Drake was left to die. Bruce found him in time, but was convinced that Shondra was a willing participant. After escaping an assassination attempt (as Sir Hemingford Gray), Bruce learned Kinsolving's real past; she and her step brother killed their adopted mother. Back in Gotham, Bruce continued to disobey doctors' orders; Alfred quit. Sir Gray (Bruce) baited Benedict Asp (Shondra's step brother and kidnapper) and was taken. Shondra killed her step brother and lapsed into permanent psychological childhood. Over the course of the night, she healed Bruce fully. Wayne returned home and purchased a place for Shondra and full-time care.

Bruce sought out Lady Shiva to train him back into combat shape. He quickly gained much of his skill back, but still refused to kill. Bruce asked Robin and Nightwing to follow Jean-Paul for him. The Batman's protégés break into the cave and set up surveillance equipment to monitor AzBat. AzBat finds a St. Dumas medallion that belonged to LeHah (his father's killer), and believed LeHah was still alive. As Bruce continued to pass Shiva's tests, becoming stronger and quicker, Jean-Paul became more and more brutal as Batman. Bruce passed Shiva's final test and re-entered the cave with Robin and Nightwing. Once again Bruce Wayne was Batman. He, Robin, and Nightwing tracked down AzBats. The two Batmen dangled from a helicopter fighting. The ensuing battle was witnessed by Bullock and other cops. After AzBats fell burning into the river, Batman is blown up in the booby-trapped Batmobile. Nightwing attacked AzBat; Robin cleared the bridge. Azrael (his costume no longer resembling Batman) returns to the cave to find Batman waiting for him. They fight again, until Bruce can force Jean-Paul to take off his armor. Jean-Paul realized that he wasn't the Batman, Bruce forgave him and told him to leave. Batman and Robin, a team once again, spoiled a museum robbery. After leaving Wayne Manor and the Batcave, Jean-Paul took with some homeless people and began to see everyone as people, just like him.

A strange time wrinkle had Batgirl (Barbara Gordon) capturing the Joker. As Batman and Robin (Tim Drake) question her, another Robin (Dick Grayson) looked on. In the confusion, the Joker escaped. Barbara explained that when the Joker burst in on her and her father that night, Commissioner Gordon was killed instantly by the Joker's bullet, but she was merely kidnapped. Harvey Dent became police commissioner after her father was killed. Batman and Robin let her leave so that they might sort things out. Back in the cave, Batman contacted Oracle - also Barbara Gordon. Alfred (from another time) showed up in the Batcave, only to later disappear. Batman returned home to find his parents being questioned by the police (young Bruce Wayne was killed, his parents lived). Batman went out to find Joe Chill, to take him down. Chill did not kill anyone the night of the Wayne murder(s). When Batman returned to Wayne Manor, it was as though the night never happened. While chasing down a jewel thief, Robin (Tim) was rescued and helped out by Robin (Dick). Just after the capture, Dick Robin vanished. Catwoman awakened to find a prehistoric saber-toothed tiger in her apartment, along with a caveman. Hal Jordan, once a Green Lantern, showed himself as the one behind the destruction - he calls himself Parallax. Parallax was defeated and time was put back where it needed to be.

In the time after taking back his true self, Batman thinks back on his past - his parents, their death, Alfred, his training, Dick Grayson, Jason Todd, Tim Drake, Jean-Paul Valley. A magazine publisher bombed a Gotham meeting place hoping to lure the Batman out. His plans were to get an exclusive for his magazine, but his plans failed. Batman thinks about his beginnings - carving out the cave, creating the costume. Selina Kyle thought back on her pre-Catwoman days, of her parents' deaths, her trouble upbringing, and her first thefts. Nightwing and Robin told each other about their first days as Robin, and their first encounters with Two-Face. Back at the Cave, Bruce asked Dick to stand in for him.

After being "forced" to reclaim the mantle of the Bat from Jean-Paul Valley, Bruce Wayne decided that Dick Grayson - now Nightwing, formerly Robin - should take over for him while he went away for a while. Batman and Robin took down Killer Croc; Gordon realized at first meeting that it was a third Batman. Ventriloquist and Scarface start taking back what they'd lost while in Arkham; Harvey Dent is somehow released from custody. Wesker (the Ventriloquist) is taken down, but Scarface (his homicidal dummy) fell into the hands of another. The Ratcatcher escaped custody, Tim spent time with his father while Dick chased him down. Two-Face plotted a computer crime. After he and his crew killed a room full of a dozen lawyers, they went to the computer rooms; Batman and Robin were there waiting for them. Two-Face forced an escape, and set forth his plan - all of Gotham's computerized police records went awry - guilty were innocent, innocent were guilty. A riot at Blackgate due to overcrowding got the attention of Batman. Dick easily took care of the situation and headed back to Gotham. Two-Face captured Robin, but Batman rescued him and got Dent back into custody. The store owned by Tim's girlfriend's family is busted up by some gang members. Batman took down the 3 most dangerous of those set free by Two-Face, but was captured by the TallyMan. Dick broke free, captured TallyMan, and left him hanging for the police. Five mobland murders: Dick suspected Azrael and checked on Valley. When he came up clean, Batman went back to the cave to find Bruce home. Robin was confronted a new mook named Steeljacket. The police took him down. When he returned to the cave, Dick was again Nightwing, and Bruce was Batman.

A Russian gang calling itself Troika began plotting to take down capitalism one step at a time: Gotham, then the rest of America. Bruce Wayne, now back as Batman in a darker costume, sought them alongside Robin. The first the found, a man who called himself Dark Rider (who suffered from radiation poisoning), said the other members had a nuke the size of a baseball. Col. Vega (formerly of the KGB) was next. Batman got to him as he was shot in the head. Bruce visited Lucious Fox at Wayne Enterprises. While there, the Troika came in and demanded a cut of the profit for "protection". The KGBeast blew up a chemical company to make believers of them. Robin was quick to the scene as the Beast attacked Sgt. Bullock. Robin held KGBeast off while Batman shook down the last of the Troika. When she didn't have the nuke, he went looking for the Beast. Robin took down the Beast just before Batman arrived. The bomb was recovered.

Bane, now free of Venom, served his sentence in Blackgate. He refused to go to trial, he gave a guilty plea. Trying to be "king," KGBeast attacked him, thinking he could beat Batman if he could beat Bane (since Bane beat Batman). Bane was severely beaten. When he got out of the infirmary, he killed another inmate and got six months solitary. After the months of nothing but physical training, Bane emerged in the condition he was while on Venom. He went after KGBeast and defeated him. Then, with help from Ratcatcher and KGBeast, he escaped. While in prison, he saw a man who'd been on Venom and vowed to take down the "poison" traders. On the case, he met up with Batman. They somewhat made a truce and Bane vanished.

Joker, who'd been on the loose for months, 'went postal' due to having not been included in the USPS's new line of stamps featuring great comedians. Batman and Robin took him down and delivered him to the police - stamps had been poisoned, leaving victims with his trademark grin. The DA's office planned to go for a no pleas, no deals trial and stick him with the death penalty. As the trial went on, Robin took down some guys attempting to tamper with the jury. Though claiming responsibility for many of his past crimes, Joker dismissed the stamp tampering as amateur - maintaining his stance of innocence. He was found guilty on nine counts of murder and sentenced to death. Batman suspected his innocence; Barbara refused to help him on the case, her father was also against Batman trying to prove his innocence. Joker was placed in Blackgate's death row - the first time he'd ever been in prison. He refused appeals and stuck a lawsuit on the city. He wasn't exactly the model prisoner - one inmate ended up having to have his harmonica surgically removed from his stomach, another landed in the infirmary after threatening the Clown Prince. The man who was sending demands to the GCPD lost his girlfriend to his own plan when she inadvertently licked one of the stamps he was using to mail demands to the GCPD. Robin found a lead - one of Joker's mini-storage stashes. Batman followed up on it and found the owner had lost his wife to the poison stamps. When he visited the man, he confessed fully. Joker was taken out of the electric chair and placed in Arkham Asylum. Batman visited him to make sure he realized he owed every moment for the rest of his life to him.

Bane returned to Santa Prisca to search out the identity of his father. There, a priest told him that it could be one of four men. Bane continued his search, killing each man who gave him information. Bane began to hear the name "Order of St. Dumas." Talia, daughter of the Demon, and her crew raided a museum to take an artifact to Ra's al Ghul. Bane was there and was captured by Talia. He was taken before the Demon. Ra's al Ghul welcomed the enemy of the "Detective" and included him in his plot to release a plague on the world. Talia and Bane collected another piece of the puzzle for her father. At Talia's request, the Demon sentenced Bane to death. Bane escaped the prison hole and came back to Ra's. The demon spared his life after Bane convinced him that he'd memorized the location of the missing piece of the Wheel of Plagues. The Demon chose Bane to have Talia.

Azrael informed Batman that the Order of St. Dumas had contacted him: someone infected with the Ebola Gulf A Virus (also known as the Apocalypse Virus or the Clench) was in Gotham. Batman sought out a doctor at a Gotham military base to see what he could find. The doctor was infected and dying. The Clench began to spread in Gotham as Batman and Robin looked for the one known survivor so that an antidote might be created. Robin tracked down the survivor, who'd also been tracked down by Catwoman (after the $5 million reward for him). The unlikely pair teamed up to find him. Batman sent Azrael to watch over Robin. Robin and Catwoman found the man, but he was killed by snipers before they could get away with him. Azrael left in search of the other two survivors; Robin went back to Gotham with a blood sample. Azrael and Catwoman tracked down another survivor, but he committed suicide in front of them. Batman set Poison Ivy free from Arkham, he then sent her into Babylon Towers (the rich community where the plague first began its spread) with a possible antidote he'd created from a blood sample. Robin became infected. Batman and Gordon went in after Ivy. They got her out; Batman confessed to Gordon that he was the "original" Batman. Bruce and Dick raced back to the cave to be with Alfred and Tim after the National Guard was called in. Catwoman (with help from Oracle) tracked down and brought in the last known survivor, an Eskimo girl living in Florida. Batman informed everyone that there was no hope in finding a cure from a survivor. Azrael and his gang found the cure in writings from the Order of St. Dumas. He got the antidote formula to Gotham. Tim was cured, Nightwing and Batman left for patrol. Robin and Catwoman teamed up (a second time) to help the National Guard and GCPD with a dispute.

Former Mayor Kroll is found dead in his study. After being "cured" of the Ebola Gulf A virus, he contracted a variant, killing him within a matter of hours. After learning where Azrael found the cure, Batman decided to go there (Africa) with Nightwing and Robin. Huntress is asked to be 'official' Gotham vigilante in the absence of the BatSquad; the Batsquad strike gold in the desert: Ra's al Ghul, Talia, and Bane. Fights ensued, but the Demon, his daughter, and his chosen heir escaped. After learning the Demon's possible locations, Batman sent Nightwing and Robin to Paris, while he left for Edinburgh. Dick and Tim mopped up some mooks in France and headed back to Gotham. Batman finished up in Scotland by capturing the virus held by the Demon's men. After hearing from Robin, he headed to Calcutta. Oracle had him meet Lady Shiva there. Together, they rescued the virus from a river. Back in Gotham, Batman took down Bane, who was to unleash the virus, while Nightwing, Robin, and Huntress tracked down Ra's al Ghul and Talia on their yacht. Robin was able to upload the Demon's plague database to Oracle while Nightwing and Huntress took out the crew of the ship. The computer room exploded, but the Batsquad escaped on Dick's boat. Oracle figured out a cure, and Gotham was saved once again.
